@fcollonval AFAIU, now that lab3 extensions ships pre-built bundles, then any dependabot update that is in the dependency tree (as compared to the dev dependency tree) would require a new build and release of the pre-built artifacts to remove the vulnerability. Do we have a flow in place in order to determine if a dep is in the run-time dependency tree or not?

That's a very good point. I don't know any workflow to figure out if the dependency is a run-time one or not.

I tested on jupyterlab_toastify where there is a high-severity GitHub alert on devdependencies. And yarn audit is providing nothing :( (apparently it cannot deal with workspace...). npm audit is working (but this of course does not take into account the yarn.lock). And it is possible to audit only the runtime dependencies with npm audit --only=prod.
